      I have one S1E(standard) and one D1E(Deluxe). I plan to restore both(keep one and sell one).
      Is there any difference in the relative value between these motors?
      Any rarity difference between the two?

        As far as production goes, they made 3,037 D1E motors and 7,912 S1E motors.
        Opinion: Although they made fewer D1E motors, they may have a better survivor rate since they were more expensive and presumably purchased by buyers with a bigger pocketbook who may have taken better care of them (?).
        Today, value may depend more on condition than model number.
        Opinion: Desirability by todays collector might favor the D1E since it has Deluxe parts for more interest such as top shroud & synchronized mag/carb controls.
        There were several versions/running changes of these 2 models: S1E mags were mostly Eisemann but a few later ones had Wico. Crankcases were different for those 2 mag types. Some later S1E motors had the new style 1939 lower unit. D1E motors used 2 styles of hood/tank (4 screw mounts on early motors and 2 screws on late motors). Later D1E motors used the new style 1939 lower unit and new style steering handle.

          Hotrod,
          Thanks the info and your perspective.
          Both of my motors have the same Eisemann mags. I believe they both have the synchronized mag/carb controls(my assumption is the syncho control pin on the bottom of the mag plate and the interfacing bkt on the throttle arm perfom that function). Both motors have these parts.
          My S1E # is 14486 and my D1E # is 4693. The top shroud on the D1E is mounted by 4 screws.
          Both lower units are the same. I believe these are what you consider old style.

          I also have a unrestored 1935 Model A #5523 with the cast exhaust housing and the exhaust extension tube that goes down to the cavitation plate. I just had a club member tell me this extension tube was and aftermarket item. I also intend to restore it after doing the 1939’s.

            According to the parts book and a service bulletin, only the D1E had synchronized controls in ’39. All models after ’39 had it.
            A Champion with serial number 5523 should be a 1936 model 1B. A model A carb is stamped MS-85A. Only the model ‘A’ rope sheave is flat on top and its flywheel nut is visible. You could remove your steering mounting arm and compare the serial number stamped into your crankcase there, with the number stamped into the front of the motor to see if they match.
            Champion offered underwater exhaust as an option for 1937-1939 models that didn’t have it. (I don’t know if they offered it for the ’35-’36 models.)

              Thanks for the additional info.
              I don’t have my ’35/36 at my home now to verify anything else.
              I will check it out again mid February when I am at my cabin.
              I may contact you direct after looking over the motor. Thanks again.
