I’d like to run both of these on a boat I just acquired with a transom height of 16".Specs say transom height for the PO is 15" and for the S45 16".Motors have identical pressure-siphon cooling systems and measure the same from transom clamp top to prop shaft.Gear cases etc.are nearly identical Why the difference?Should I care?

        Shouldn’t make a difference 😉

I can’t answer the question as to why the specs are different, but the specs shouldn’t keep you from running both engines successfully on a 16" transom. At idle the motor is low in the water and that helps the cooling water flow with less resistance, and at speed it is going to pump fine that is unless you have some unusual restriction in the water passageways.
