I have a Scott 22 hp with some of the charging system.  Everything under the flywheel is intact, and two wires come out, but that’s the extent of it.  There is no rectifier or anything else associated with the charging system except what’s under the flywheel.  I don’t need the motor to charge, but what should I do with the two wires?  Insulate the ends and leave them?

Yep.  However, does your motor have magneto ignition?  Or does it depend on the battery to continue running?

Mag ignition, not the one with the battery and ballast.

No problem with the non-functioning alternator then.
